Override built in controller support

Far cry 2 has some awful built in xbox 360 controller support. the Y axis is longer at the bottom than at the top, the joypad smoothing is unbearable, aim snapping is over pronounced and has a mind of its own there are no configuration options for the controller so there is no way to disable/configure it. I would like to make a profile for this game but it will be necessary to HIDE the controller from the game to allow pinnnacle to operate normally. I'm sure this problem has been dealt with before but I am unable to find any reference to it. Some of there game developers are complete asshats when it comes to implementing the controller. Thanks for reading and any suggestions you might have.
