I'm using windows 7 x64 Ultimate and do not have any of those problems.
I don't think that PGP or anything else is corrupted. Because PGP is working so its not corrupted.
As Rob and also myself in the first part of my thread to your reply. The only thing we know that gives those problems like yours and solving it is starting PGP as Admin.
BTW are you launching the game from within PGP?
Another thing I'd like for you to do is use the profile but link it with Notepad and fire some commands from the controller and see if it sends commands in Notepad. Make sure and click into Notepad for the commands to register.

I have ran PGP as Admin (using right click) and I have launched the game from PGP and I have also changed the PGP settings and launched the game after starting the Guild Wars Profile.
Linking the profile to Notepad sounds like a great idea. I should see the "keystrokes" that I'm sending from the controller. How should I do that? I'm (obviously) brand new to PGP and want to make sure I'm doing it right.
I really do appreciate the time that you (Errol and Rob) have spent on a soon to be customer. A lot of companies these days don't do that (or want to charge a lot for it).

To link the profile to Notepad simply open PGP on your desktop. Go to Game Profiles top right corner and click on it, next window will open. Highlight the Guild Wars profile by clicking on it, now the Edit button click on it, next window will open. Just drop the Notepad in the shortcut dropzone bottom right hand corner. Click OK, OK and you'll be back to the main window. Press the play button on the main window and Notepad should launch if done correctly. If Notepad don't launch when you press the play button don't worry just go and open Notepad manually and take your mouse cursor and click into Notepad so as all PGP commands will be executed into it. Now start to press a few buttons and see if it fires some of the kb keys. Now mind you keys like shift, tab, esc, spacebar and the F1-F12 keys would not show you any events but the other keys would.
Another thing...can you give me the link to the particular profile you downloaded from the PGP site? Because there is at least four Guild Wars profile available for download and one Guild wars 2 profile available. You can just scroll down to where these profiles are located right here at this link.

I finally figured out what the problem was. PGP was launching on Start up and was in the hidden notification area. So every time I started it I was actually running it twice and since the first one didn't have Admin rights it wouldn't work. I do have to Run As Administrator for the Guild Wars profile to work properly. Tomorrow is my day off and hopefully the girlfriend doesn't keep me too busy so I can start testing it out and getting a good setup.
I did notice that when Running as Admin that Windows disables the Shortcut drop zone.
Thank you again for all your help. I will be buying it when I get paid next weekend.
